Did you filter your kick? (I mean just in the kickmaking process using a LP filter)
If you close the cutoff too far, the pitch of the sub will change a bit, esp more when you use alot of resonance.

@ Ljk 32: Of course, i tried with Gtune, and seems to be normal. Just i noticed a quickly slice a bit between notes in the changes, but i assume it's normal. Or it isn't?

Hmm, if it's kinda switching between notes, it could be somewhere in between a note, like 50 cents(half a semi-tone) out of tune. But I don't know how you would've ended getting to that. What did the original kick start from? And Marco would know a whole lot more than me, so maybe he's right. Have a shot at highpassing and lowpassing the kick with an eq. So, still have it pitching with the melody, but for one time only have it playing from about 150hz and lower(obviously this is not exact, just somewhere around there). Then another time, have only all the frequencies above that point playing(so nothing below 150hz or so should be playing). This will help to see if what Marco said is what's actually happening. I hope that made some sense.

I started with EKS-909 and after added eq and distortion as usual... Maybe this could be distortion in wrong frequencies? Also i discovered that the "fine" knob of the eks-909 can change the things a lot... i'm making some experiments with it... But this problm is not new with me... All my kicks always sound off tune.. So at the end i think that the distortion on wrong frequencies could be the root problem...
I will try also the tip u gave me to see if it works...
